Aloha,
Here are some of my observations:
The Xserver output contains the following line...
> XF86Config: /etc/XF86Config
The XF86Config file posted in the message was prefixed by...

I think we're looking at the wrong configuration file.
I suppose /etc/XF86Config could be a symbolic link to
/usr/X11R6/lib/X11/CF86Config, but, I don't think so because
it doesn't seem to match the output.
e.g.
The Xserver output contains:
> (--) Mach64: Mode "1800X1440" needs hsync freq of 96.15 kHz. Deleted.
> (--) Mach64: Mode "1800X1440" needs hsync freq of 104.52 kHz. Deleted.
But the configuration file does not contain any Modeline for 1800X1440.
Verify the contents of /etc/XF86Config and make sure it is correct.
The Xserver is using the configuration in that file.
